Manufacturing payroll is not harder because of taxes. The federal and state filings for a 40-person plant are the same as for a 40-person insurance agency in the same city.
It is harder because of the rate. A plant running two or three shifts pays differentials. A production floor may pay by the piece. One employee may run a machine at one rate on Monday and work assembly at another on Tuesday. Each of those changes the number that overtime is calculated from, and a payroll system configured for salaried office staff will produce a defensible-looking paycheck built on the wrong rate. The error does not surface once, it repeats every overtime week.

What actually makes manufacturing payroll different
Five things, and all five affect the rate rather than the filing.

Not every plant has all five. A single-site manufacturer running one shift with hourly pay and no government contracts has an ordinary payroll problem and should buy on price. The moment a second shift starts, or a piece-rate line goes in, or an employee starts covering two roles at different rates, the calculation changes and the software needs to keep up. The overtime calculation most systems get wrong by default
Under the Fair Labor Standards Act, overtime is 1.5 times the regular rate of pay, and the regular rate is not the base hourly wage. It is total straight-time compensation divided by hours worked, and that includes shift differentials.

Three dollars per overtime hour looks small in isolation. Across a plant with 30 people on differential shifts working eight overtime hours a week, it is roughly $720 a week and more than $37,000 a year, accruing quietly until someone runs the numbers or files a complaint. Because the regular rate is a factual calculation based on actual earnings, an agreement to exclude the differential does not make it lawful.

Piece rate and multiple rates
Both are common on a production floor and both derive the regular rate from what was actually earned rather than from a stated hourly figure.
Piece-rate overtime
The method is prescribed rather than optional. Divide total piece-rate earnings for the workweek by total hours worked to get the regular rate. Multiply by 0.5 to get the overtime premium rate. Multiply the premium by the overtime hours. Add that to the piece-rate earnings.
The premium is half-time rather than time-and-a-half because straight-time compensation for every hour, including the overtime hours, has already been paid through the piece rate itself. That distinction confuses people regularly and is worth confirming your system applies correctly. Multiple rates for one employee
An employee working 25 hours at $22 on a machine and 20 hours at $18 in assembly has earned $910 across 45 hours, giving a weighted regular rate of about $20.22. Overtime on the five hours past 40 is computed from that blend, not from either individual rate.
Federal law permits an alternative rate-in-effect method where the employer and employee have agreed to it in advance, under which overtime is paid at 1.5 times whichever rate applied during the overtime hours. Many states do not allow it. If your provider offers a choice between methods, that choice needs to be made deliberately and applied consistently rather than left on a default.
Certified payroll and prevailing wage
This appears in every manufacturing payroll listicle and applies to a minority of manufacturers, so it is worth being precise about when it matters.

For manufacturers the trigger is narrower than for construction contractors. It generally applies where a manufacturer performs covered on-site work, operates under one of the Davis-Bacon Related Acts extending prevailing wage to federally assisted projects, or holds contract terms that impose the requirement. Federal infrastructure and clean energy funding has widened the set of projects carrying prevailing wage conditions, so a manufacturer taking on government-adjacent work for the first time should confirm the contract terms rather than assume.

Gusto
Published pricing at $49 per month plus $6 per employee on the Simple plan following a March 2026 base increase. Gusto supports multiple pay rates per employee and offers a time clock kiosk suited to a shop floor where workers share a device rather than clocking in from personal phones. For a small plant with a straightforward pay structure it is the most transparent option in the category.
The limits are worth naming. Simple covers single-state payroll only, time tracking sits behind the Plus tier, and the deeper manufacturing features that vendors market, including union rules and job costing, are not part of the product.
OnPay
One plan at $49 per month plus $6 per employee with every feature included and no tier to climb. The useful feature for a multi-site manufacturer is custom reporting by location and department without moving to a higher tier, plus pay-as-you-go workers compensation, which matters in an industry where premiums are meaningful.
Patriot Software
The cheapest legitimate full-service payroll at $37 per month plus $5 per employee. For a single-site plant paying hourly with no differentials, no piece rate, and no government work, there is no argument for paying more. The moment the pay structure gets more complex, it stops being the right fit rather than becoming merely cheaper.
QuickBooks Payroll
Core runs $50 per month plus $6.50 per employee with full-service tax filing on every tier, following a per-employee price increase across the Workforce plans on July 1, 2026. Worth considering where the books already live in QuickBooks and where job-level cost tracking is handled on the accounting side through class or job codes.
Netchex
Built for the industries where hourly and shift-based pay dominates, with shift differentials and piece-rate handling described as native rather than as a workaround, plus certification tracking for safety qualifications. For a plant whose pay structure is the actual problem, this is a more targeted purchase than a general small business platform. Pricing is quote-only.
Paylocity
A full human capital management platform with the deepest marketed manufacturing feature set: shift rules, certification tracking, union rules, job costing, and enterprise resource planning integrations. For a plant with a collective bargaining agreement or genuine job-costing requirements, that combination is hard to assemble from cheaper parts. Pricing is quote-only and typically includes a setup fee.
Paycom
A single-database human capital management system where payroll, time, and HR share one record, with general ledger mapping and automated compensation flows. The single-database architecture genuinely reduces reconciliation work at scale. It is aimed above the small end of the market and the economics generally start working above roughly 100 employees.
ADP
The deepest compliance operation in the category, and the one most likely to handle certified payroll, multi-state registration, and multiple rate structures without configuration work on your side. Third-party estimates put the RUN entry tier near $79 per month plus $4 per employee, but ADP does not publish rates and larger manufacturers typically land on Workforce Now instead.
Paychex Flex
A service relationship rather than a software subscription, with a named contact at higher tiers and an unusual emphasis on workers compensation and safety advisory. In an industry with high workers compensation rates and real safety exposure, having an advisor rather than a help article has more value than it does in an office setting. Pricing is quote-only.
Rippling
A unified employee record where payroll, HR, and device provisioning share one data model, starting at $35 per month plus $8 per employee for the core platform with payroll as a separate module. Shift differentials, piece rate, and multiple rates are supported, and native time tracking with mobile clock-in suits a floor where workers do not sit at desks. Real configurations land well above the headline figure.

What makes manufacturing payroll different from ordinary payroll?
The rate rather than the filings. Shift differentials, piece rate, multiple rates per employee, union agreements, and prevailing wage each change the regular rate used for overtime. A system configured for salaried office staff can produce systematically wrong overtime for a plant running multiple shifts.
Do shift differentials have to be included in overtime pay?
