Manufacturing payroll is not harder because of taxes. The federal and state filings for a 40-person plant are the same as for a 40-person insurance agency in the same city.

It is harder because of the rate. A plant running two or three shifts pays differentials. A production floor may pay by the piece. One employee may run a machine at one rate on Monday and work assembly at another on Tuesday. Each of those changes the number that overtime is calculated from, and a payroll system configured for salaried office staff will produce a defensible-looking paycheck built on the wrong rate. The error does not surface once, it repeats every overtime week.

Not every plant has all five. A single-site manufacturer running one shift with hourly pay and no government contracts has an ordinary payroll problem and should buy on price. The moment a second shift starts, or a piece-rate line goes in, or an employee starts covering two roles at different rates, the calculation changes and the software needs to keep up. The overtime calculation most systems get wrong by default

Under the Fair Labor Standards Act, overtime is 1.5 times the regular rate of pay, and the regular rate is not the base hourly wage. It is total straight-time compensation divided by hours worked, and that includes shift differentials.

Three dollars per overtime hour looks small in isolation. Across a plant with 30 people on differential shifts working eight overtime hours a week, it is roughly $720 a week and more than $37,000 a year, accruing quietly until someone runs the numbers or files a complaint. Because the regular rate is a factual calculation based on actual earnings, an agreement to exclude the differential does not make it lawful.

This is a default behavior problem, not a vendor quality problem
Many payroll systems compute overtime from the base hourly rate on the employee record unless the differential earnings code is explicitly flagged as included in the regular rate. That default is fine for an employer with no differentials and wrong for a plant running nights. The flag exists in most platforms; the question is whether anyone set it. Verify it on a test payroll for a week that includes both differential hours and overtime hours, and check the resulting overtime rate against the arithmetic rather than trusting the total.

Piece rate and multiple rates

Both are common on a production floor and both derive the regular rate from what was actually earned rather than from a stated hourly figure.

Piece-rate overtime

The method is prescribed rather than optional. Divide total piece-rate earnings for the workweek by total hours worked to get the regular rate. Multiply by 0.5 to get the overtime premium rate. Multiply the premium by the overtime hours. Add that to the piece-rate earnings.

The premium is half-time rather than time-and-a-half because straight-time compensation for every hour, including the overtime hours, has already been paid through the piece rate itself. That distinction confuses people regularly and is worth confirming your system applies correctly. Multiple rates for one employee

An employee working 25 hours at $22 on a machine and 20 hours at $18 in assembly has earned $910 across 45 hours, giving a weighted regular rate of about $20.22. Overtime on the five hours past 40 is computed from that blend, not from either individual rate.

Federal law permits an alternative rate-in-effect method where the employer and employee have agreed to it in advance, under which overtime is paid at 1.5 times whichever rate applied during the overtime hours. Many states do not allow it. If your provider offers a choice between methods, that choice needs to be made deliberately and applied consistently rather than left on a default.

Certified payroll and prevailing wage

This appears in every manufacturing payroll listicle and applies to a minority of manufacturers, so it is worth being precise about when it matters.

For manufacturers the trigger is narrower than for construction contractors. It generally applies where a manufacturer performs covered on-site work, operates under one of the Davis-Bacon Related Acts extending prevailing wage to federally assisted projects, or holds contract terms that impose the requirement. Federal infrastructure and clean energy funding has widened the set of projects carrying prevailing wage conditions, so a manufacturer taking on government-adjacent work for the first time should confirm the contract terms rather than assume.

Fringe benefit documentation is the audit trigger, not the wage rate
Where certified payroll applies, the most common reason for an audit is not underpayment of the base rate but incomplete documentation of the fringe portion. A prevailing wage of $48.50 satisfied with $38 base plus $10.50 in fringes requires proof that the $10.50 actually went to bona fide benefit plans. That evidence lives in benefits administration and recordkeeping rather than in the payroll calculation itself.
